What's the rationale behind the structure of the knockout stage? It really sucks that you know beforehand that only one player out of say groups A and B can reach the semi finals. In most sporting tournaments players or teams from the same group can't play each other again before the final, which makes things much more unpredictable and exciting.

Agreed, it's a bit stupid. Yeah this is a much bigger flaw than any qualifying criteria. They should be in opposite sides of the draw once leaving the group stage, there is just way too high a % of repeat matches when they only need to win one game each after the group before facing each other again. If they're in the opposite half you are diluting that chance a lot.
